Bacterial Gene Screening PCR Leaping Artifact Filter with PySAM

PCR leaping artifacts cause chimeric sequence reads that distort bacterial gene screening. You will build a Python processing module using PySAM and Biopython to detect template-switching chimeras in high-throughput sequencing BAM files, removing false positive resistance gene calls with 98% specificity.

Challenge brief

What you are building

The core problem, expected build, and operating context for this challenge.

Develop a BAM alignment artifact filtration tool using PySAM to eliminate PCR leaping chimeras in bacterial screening.

Delivery guide

How work is evaluated

Evaluation

Evaluates chimera filtering precision and specificity on benchmark BAM alignment files.

Datasets

Challenge datasets

Public datasets, plus the private datasets you have access to.

Evaluation rubric

How submissions are scored

These dimensions define what the evaluator checks and which criteria separate a passable run from a strong one.

Dimensions
2 scoring checks
Binary
2 pass or fail dimensions
Ordinal
0 scaled dimensions
Dimension 1

artifact_flag_check

Ensure obvious leaping chimera read is correctly flagged

Binary check

This dimension contributes its full weight only when the submission satisfies the requirement. Partial credit is not awarded.

Dimension 2

specificity

Specificity of filtering technical PCR artifacts • target: 0.98 • range: 0-1

Binary check

This dimension contributes its full weight only when the submission satisfies the requirement. Partial credit is not awarded.

Learning goals

What you should walk away with

  • Analyze BAM alignment CIGAR strings and supplementary alignments using PySAM

  • Identify PCR template-switching leap patterns across homologous bacterial gene segments

  • Filter artifactual chimeric reads from downstream antimicrobial resistance gene counts
